实验室介绍:Dolf Weijers Lab (荷兰瓦赫宁根大学)

        一直准备开一个新的、系统性介绍各个实验室的栏目,之前一直踌躇不前因为害怕自己邀请不到大牛来介绍自己实验室近些年的研究概况以及未来的研究方向。我的初步设计是先介绍一下实验室的整体方向以及近五年、十年左右的研究成果,然后引出目前正在开展的项目以及未来的研究方向。然而,后面一块内容可能会涉及各自实验室对于未来的核心计划,所以有点敏感。但是这一块内容对于广大正在准备研究生考试、研究方向以及导师选择的学生来说十分急需;同时,对于刚出师寻求自己研究方向的青年研究者也具有很高的参考价值;另外,对于实验室来说也可以有助于招到切合实验室研究方向的研究生或博后、青年教师。所以,我还是厚着脸皮,借着待了一年快走的架势,委婉的问了一下我在瓦大的导师Dolf Weijers是否愿意给我写一份这样的实验室介绍短文。所幸,Dolf很爽快的答应了我的要求,第二天就抽空写了有关“Dolf Weijers Lab”的介绍(p.s. 真是百忙之中抽空写的,当时看了一下他的schedule,满满当当的日程安排,非常感谢Dolf的支持)。第一次开这个栏目,现将Dolf发给我的介绍原文贴在下面,并翻译了一份中文版方便大家阅读,另外相关文章链接也会贴在文末,以飨读者。


The Dolf Weijers lab at Wageningen University (the Netherlands) focuses on two connected research areas: (1) early plant embryogenesis and (2) auxin hormone biology. In both areas, the ambition is to generate fundamental understanding of the biochemical, cellular and evolutionary principles that underlie the behavior of biological systems.

Dolf Weijers实验室隶属于荷兰的瓦赫宁根大学,主要关注两个方面的研究:1)早期植物胚胎发生2)植物激素生长素的生物学。在这两个研究领域,Dolf实验室的主要研究目标都是进一步理解生物系统行为在涉及到生化、细胞以及演化层面的基本原理。


Recent breakthroughs from the team are:

团队最近的突破:


1)    Use of the Arabidopsis embryo as a model for cell type specification and tissue patterning. We have developed transcriptomes of isolated early embryos and their cell types (e.g. Palovaara et al., Nature Plants 2017), and used these to describe the transcriptomic changes associated with cell type specification (e.g. ground tissue and vascular tissue – Möller et al., PNAS 2017; suspensor – Radoeva et al., Plant Cell 2019). We have also mined these transcriptome datasets to identify transcriptional regulators of tissue patterning (e.g. TMO5/LHW – De Rybel et al., Science 2014; TMO7 – Schlereth et al., Nature 2010).

1)    利用拟南芥胚胎作为模型,研究细胞类型特化以及组织模式建成。我们分离了早期胚胎,并获得了早期胚胎的转录谱以及细胞类型(详见Palovaara et al., Nature Plants 2017)。通过这些数据,我们能够描述与细胞类型特化相关的转录谱变化,比如ground tissue(内皮层endodermis和皮层cortex)与vascular tisssue(中柱鞘pericycle、木质部xylem和韧皮部phloem)(详见Möller et al., PNAS 2017)以及胚柄(Radoeva et al., Plant Cell 2019)。我们进一步挖掘了这些转录组数据,鉴定了组织模式建成的转录调控因子,比如TMO5/LHW(详见De Rybel et al., Science 2014)和TMO7(Schlereth et al., Nature 2010)。


2)    Developmental of the Arabidopsis embryo as a model for cell biological investigation. We have developed a framework for the control of cell division orientation by both geometric and genetic cues (Yoshida et al., Dev. Cell 2014), and established a set of subcellular fluorescent markers for studying cellular reorganization in the young embryo (Liao and Weijers, Plant J., 2018).

2)    利用拟南芥胚胎发育作为模式进行细胞生物学研究。我们开发了一个通过几何和遗传线索控制细胞分裂方向的框架(详见Yoshida et al., Dev. Cell 2014),并建立了一套用于在年轻的胚胎中研究细胞层面重构的亚细胞荧光标记(详见Liao and Weijers, Plant J., 2018)。


3)    Identification of new cell polarity components. We have identified the SOSEKI protein family. These are proteins that robustly localize to polar cell edges, and can impact on cell division orientation. We have shown that these proteins follow global polarity coordinates across the organism (Yoshida et al., Nature Plants 2019). We found that these SOSEKI proteins are ancient poarity proteins, conserved in Bryophytes (Marchantia and Physcomitrella), and that they share a polymerization domain with animal polarity regulators. We showed that protein polymerization is a key property underlying the ability of SOSEKI proteins to polarize, and to recruit another protein to cell edges (van Dop et al., Cell 2020).

4)    Discovery of the structural basis for specific recognition of target genes by ARF transcription factors in the auxin response pathway (Boer et al., Cell 2014), and the development of highly sensitive response sensors for auxin action based on ARF-DNA interactions (Liao et al., Nature Methods 2015).

4)    发现ARF转录因子在生长素响应通路中特异性识别靶基因的结构基础(详见Boer et al., Cell 2014),基于ARF-DNA互作开发对于生长素高敏响应感受器(详见Liao et al., Nature Methods 2015)。


5)    Developmental of an evolutionary framework for the auxin response pathway, inferred from large transcriptomic datasets, and supported by multi-species transcriptomics analsyis of auxin response and genetic analysis in Marchantia(Mutte et al., eLife 2018). We have used the simple Marchantia auxin response system to derive a model for the biochemical principles underlying auxin response (Kato et al., BioRXiv 2019).

5)    从大量的转录组数据中鉴别了一个生长素响应通路的演化框架,并且多个物种生长素响应的转录组分析以及地钱的遗传试验分析均支持该框架(详见Mutte et al., eLife 2018)。我们利用相对较为简单的地钱生长素响应系统推测生长素响应的生化基础模型(详见Kato et al., BioRXiv 2019)


Current and future areas of investigation are the following:

现在以及未来研究方向:


1)    Understanding of cell polarity mechanisms in plants and the control of cell division orientation. We use the identification of the SOSEKI proteins as a starting point for mechanistic exploration of cell polarity systems. We also use both genetic and proteomic approaches to identify new regulators of cell polarity and cell division orientation, often using the Arabidopsis embryo as a model, but with strong support from Marchantia genetics.

1)    理解植物中的细胞极性机制以及细胞分裂方向的控制。我们利用已鉴定的SOSEKI蛋白作为起点,研究细胞极性系统的机制。同时,我们还通过遗传学和蛋白组学的方法来鉴定新的调控细胞极性和细胞分裂方向的因子,这些试验研究通常以拟南芥的胚胎为模型,但也会在地钱中加以遗传试验验证。


2)    Dissecting the origin of auxin response systems. We have found that green algae share ARF proteins with land plants, but lack the components for their auxin-dependent regulation. We are committed to study the biochemical properties and function of these algal ARF proteins as a means to reveal the ancestral function of auxin response.

2)    解析生长素响应系统的起源。我们已经发现绿藻与陆地植物一样具有ARF蛋白,但缺少生长素依赖性的调控组分。我们致力于研究这些绿藻ARF蛋白的生化特性与功能,以此探究生长素响应的古老功能。


3)    Understanding the transcriptional logic of embryo development through single-cell transcriptomic methods. We are developing methods to obtain single-cell RNA-seq data from Arabidopsis embryos to reconstruct the cellular ontogeny and identify regulatory principles.

3)    通过单细胞转录组scRNA-seq的方式理解胚胎发育的“转录逻辑”。我们正在开发获取拟南芥胚胎的单细胞转录组测序数据的方法,以此重建细胞层面的个体发生论,并鉴定调控机理。


4)    Towards quantitative understanding of the auxin response system in Marchantia. We use the simple system to derive all possible quantitative parameters of the auxin response system in an attempt to understand system behavior.

4)    以地钱为模式植物,拓展我们对于生长素响应数量上的理解。我们利用相对简单的系统(地钱只有3个ARFs、1个Aux/IAA和1个TIR1/AFB)来探索生长素响应系统的所有可能的数量参数,从而试图理解该系统行为。


5)    Novel auxin responses…? Based on the presence of physiological auxin response in a wide range of organisms, including green algae, yet the absence of known auxin response components in many of these, we hypothesize the existence of a yet unknown auxin response system that is shared by organisms beyond land plants. We use proteomics-based strategies to identify and characterize such mechanisms.

5)    新的生长素响应。。。?基于多个生物存在生理层面的生长素响应,包括绿藻,然而这些生物却缺少已知的生长素响应组分。因此,我们假设还存在未知的生长素响应系统,由陆地植物以外的其他生物所共享。我们通过基于蛋白质组学的策略来鉴定并对这些可能的机制进行功能研究 。

看完Dolf写的介绍短文,也加深了我对于Dolf实验室目前正在开展的项目的理解以及Dolf对于未来实验室大方向上的规划。我在Dolf的实验室待了一年的时间,刚到的前几天Dolf会让人安排我跟实验室所有人进行逐个交谈,以便快速了解实验室的整个状态、研究项目以及人员构成。看完这篇介绍,给我的第一感觉就是Dolf对于未来实验室的研究方向掌控度非常好,目的性十分明确,人员配置十分合理,基本上每一个研究方向均有博后或博士带硕士或本科生在作主要跟进,有些重要的项目甚至会有2-3个博后辅以3-4个博士左右的人员配置,比如细胞极性项目,这一块是Dolf新拿到的一个大项目,应该是之后五年左右Dolf实验室的一个大方向。但即使是几个人同时负责一个项目,每个人也都有明确的分工,有属于自己独立的研究课题,同时不同组员之间也有交叉,会有相互合作的项目。此外一个比较羡慕的地方在于Dolf实验室有四个左右的技术员(technician),这些technician有主要负责技术方向的,也有负责实验室整体运行的,基本上PhD students有什么实验上的技术性困难,找他/她们就能很快解决了。另外,整个部门会有一个专门处理文档的秘书职位,基本上所有的会议安排、新生加入、账务报销等文书方面的工作都会由她来负责。总的来说,研究生有明确的研究课题与方向、有技术问题上的解决路径,同时不必在文书工作中耽搁时间,最大程度上为科学研究创造了便利的工作环境。(p.s. 不得不说,他们博士在读相当于是employee,跟学校签合同的,工资是真的高,很大程度上解决了博士生们的生活和财务压力,不过他们的本科、master学费也是真的贵,所以有利有弊吧)
