The running environment of software is similar to the career development of human being.
In Bioinformatics,  many tools were designed for Linux user. You can find a particular tool
working in Windows. It may work pretty well. However, if you want to build a complicated and powerful
pipeline. More efforts are required in Windows, because you have no much supports from other existing
tools.
Choose a "correct" environment for you to put your mind of full.
