N-terminal domains of ARC1 are essential for interaction with the N-terminal region of Exo70A1 in transducing self-incompatibility of Brassica oleracea Songmei Shi, Qiguo Gao, Jing Zeng, Xiaohuan Liu, Quanming Pu, Guixi Liu, Hecui Zhang, Xiaohong Yang and Liquan Zhu Key Laboratory of Horticulture Science for Southern Mountainous Regions, Ministry of Education/College of Horticulture and Landscape Architecture, Southwest University, Chongqing 400715, China Acta Biochim Biophys Sin 2016, 48: 777–787; doi: 10.1093/abbs/gmw075 Self-incompatibility (SI) is an important mating system to prevent inbreeding and promote outcrossing. ARC1 and Exo70A1 function as the downstream targets of the S-locus receptor kinase and play conservative roles in Brassica SI signaling. Based on the sequence homology, Exo70A1 is divided into four subdomains: leucine zipper (Leu128-Leu149), hypervariable region (Ser172-Leu197), SUMO modification motif (Glu260-Ile275), and pfamExo70 domain (His271-Phe627). ARC1 contains four domains as follows: leucine zipper (Leu116-Leu137), coiled-coil domain (Thr210-Val236), U-box (Asp282-Trp347) motif, and ARM (Ala415-Thr611) domain. Bioinformatics analysis, yeast two-hybrid screening and pull-down assays show that leucine zipper and coiled-coil motifs of ARC1116–236 are required for the interaction with Exo70A1, while the addition of ARM motif results in loss of the interaction with Exo70A1. Meanwhile, the N-terminal of Exo70A1 without any domains shows a weak interaction with ARC1, and the level of LacZ expression increases with addition of leucine zipper and reaches the maximum value with hypervariable region and SUMO modification motif, indicating that hypervariable region and SUMO modification motif of Exo70A1172–275 is mainly responsible for the binding with ARC1, whereas pfamExo70 domain has little affinity for ARC1. Lys181 located in the Exo70A1 hypervariable region may be the ubiquitination site mediating the interaction between ARC1 and Exo70A1. Therefore, both the leucine zipper with coiled-coil structure of ARC1116–236, and the hypervariable region and SUMO modification motif of Exo70A1172–275 are the core interaction domains between ARC1 and Exo70A1. Any factors affecting these core domains would be the regulators of ARC1 mediating ubiquitin degradation in self-incompatible system. Linker filtering with single reads [ChIA-PET data analysis]

Gene transcription is a fundamental process in biology, which is not only regulated by the linear DNA sequences, but also by the enhancers or repressors (or other regulatory elements) far in linear DNA sequences while spatially near in the 3D space. Chromatin Interaction Analysis by Paired-End-Tag sequencing (ChIA-PET) is a method dedicated to the long-range chromatin interaction discovery with specific protein factors, which has been applied to discover chromatin interactions associated with ERalpha, CTCF, RNAPII and H3K4me2 . ChIA-PET Tool was developed as a package to processChIA-PET data, manage the interaction clusters, and visualize the interactions. In the original ChIA-PET package, paired-end reads were assumed at that time, since the next-generation sequencing machines just generated the reads of 36-50bp long in high quality at that time. Now with the advance of the sequencing technology, a single read can cover the whole DNA fragment constructs in ChIA-PET, which is about 78bp long. One way to apply the ChIA-PET Tool to the single reads is to divide the reads into paired-end reads after sequencing. A question in this way is how to divide the single reads into paired-end reads. A simple extraction of the first 36bp and last 36bp will ignore the boundary information s and introduce bias in the data – the full sequences in the single reads are not utilized. A better way is to perform the linker filtering with the single reads directly. To facilitate the ChIA-PET data process, I provide a Java script for linker filtering in single reads. WMS-Based Flow Mapping Services

ABSTRACT Flow Mapping, also known as spatial interaction data visualization, has become widely used for exploratory spatio-temporal data analysis to understand complex spatial phenomena such as human migration, commercial trading, and social networks. The unitary flow mapping architecture, in which data storing, computing and representation are deployed in a single computer, is facing the challenges being brought from increasing data scale, higher timing demand, computing complexity of visual clutter detecting and integrating with other GIS and spatio-temporal analysis tools. In this paper, a novel 3-tiers flow mapping service architecture is proposed. In this architecture, flow data integration tier provide a unified data access interface for variant data sources; flow mapping models tier provide a computing resource pool to support different flow mapping algorithms and scalable computing capability; and result visualization tier to view map interactively. In this paper, we expand the OGC Web Map Services(WMS) standard protocol to support spatio-temporal interaction data visualization and analytics, and integrate WMS-based flow mapping service with other map resources by JavaScript toolkits in browsers. Electrons and ions are lost from the plasma to surfaces —there is relatively little recombination in the plasma volume. Under equilibrium conditions an equal number of ionized molecules are generated as are lost from the plasma. When surfaces, electrodes, or electric fields are present, the plasma may not be volumetrically neutral in their vicinity .
