A simple birth-death model for when you have extant species only (sensu Nee et al. 1994) can be fitted in ape as can survival models and goodness-of-fit tests (as applied to testing of models of diversification). TESS can calculate the likelihood of a tree under a model with time-dependent diversification, including mass extinctions. Net rates of diversification (sensu Magellon and Sanderson) can be calculated in geiger . diversitree implements the BiSSE method (Maddison et al. 1997) and later improvements (FitzJohn et al. 2009). TreePar estimates speciation and extinction rates with models where rates can change as a function of time (i.e., at mass extinction events) or as a function of the number of species. caper can do the macrocaic test to evaluate the effect of a a trait on diversity. apTreeshape also has tests for differential diversification (see description ). iteRates can identify and visualize areas on a tree undergoing differential diversification. DDD can fit density dependent models as well as models with occasional escape from density-dependence. BAMMtools is an interface to the BAMM program to allow visualization of rate shifts, comparison of diversification models, and other functions. DDD implements maximum likelihood methods based on the diversity-dependent birth-death process to test whether speciation or extinction are diversity-dependent, as well as identifies key innovations and simulate a density-dependent process. For example, common ravens ( Corvus corax ) show a 4% divergence between Holarctic and western North American lineages, with a high degree of sympatry and interbreeding (Webb et al. 2011) and males of the (Manacus manacus) collected from a single lek represented two groups with 3.5% divergence (Kerr et al. 2009b). For example, despite the fact that Archaeobatrachia and Neobatrachia diverged about 200 million years ago (mya) (12), superficial examination shows no striking morphological fixed differences between these two groups. This situation is diametrical to that, e.g., of mammals, whose orders underwent extensive remodeling of morphological and physiological character complexes in a much shorter time (10, 12, 13). 这段时间,考虑物种分化与多样性等话题比较多些。深究方法及其后面的理论,就会碰到种种假设、前提和模型。如果去掉这些假设条件,就回到了少数几个物种,甚至一个物种的情形。从数据的角度,一个物种是否可能只有一个基因?这显然就回到了生物演化之初,同时必须考虑物种概念、物种分化过程、驱动机制和维持问题。还有个问题不可忽视:物种有形成,也有绝灭。现在系统发育的工作主要偏重过去历史的重构,而罕有基于现有数据推测发展趋势的工作。从生物学的角度,新化石和遗迹的发现,会有助于理解生物演化历史。如最近发现最古老的生命在42.8亿年前后就已经以复杂的形态出现在地球上(http://news.nationalgeographic.com/2017/03/oldest-life-earth-iron-fossils-canada-vents-science/)。该项发现,不仅把地球生命的起源大大提前,还有可能颠覆生命单起源的假说,改写生命之树的基部结构。但从方法的角度,我们需要基于数学、物理和化学,模拟并推演单物种的情形。 由此问题,我也联想到几次研讨会上的一些讨论。 生物学研究发展尚处于早期。很多复杂的结构、过程和功能,短期还很难精确定义和刻画。某种意义上讲,很多生物学的发现,多是描述为主的数据积累和展示。 在我在南京师范大学生物系就读本科学位的时候,曾经有个说法:生物是文科中的理科,理科中的文科。这基本符合生物专业的大部分从业者、本科和研究生数理化功底较为薄弱的现实情况。尽管当时,生物系设置了高等数学,但该科要求并不太严。从现在每年招收研究生的情况来看,很多学校对数学、物理或者化学重视程度不够。学生报考研究生,只需要好好复习生物的专业课和英语,基本就能跨过考试关。即便有些学科招生设置了数学等非生物专业考试,也少有优秀的生物专业学生愿意选择考这些科目。生物专业从应用数学或者统计系招生的可能性仍然非常低。 在国内有种有趣的说法,认为中国学生数学水平比欧美的高。然而出国留学的学者却发现,欧美学者或学生,具有明显高出一筹的数学或统计功底。从现代生物学科研的角度,拥有深厚的数理化功底,已经不仅仅是学科交叉的问题,而可能是学科深入发展的必备基础前提。很多情况下,一个实验室如果拥有一个爱钻研数理化的成员,则很可能产生全新的方向,并获得较好的科研进展。现在大部分和数理化的结合,还是基于国外提出的模型和软件,进行数据分析。部分工作可能质疑这些模型和软件的假设前提,进行修改,就明显前进了一步。 经常遇到一些基础的问题,就能够深刻认识到“学会数理化,走遍天下都不怕”的说法不无道理。比较现实的建议,可能还是在生物相关的院系,在本科和研究生阶段,设置并强化数理化等必修课,才有可能在根本上解决这一阻碍很多生物专业方向发展的问题。 ------------------------------------------------------------------------------------------------------------------------------------------------ 假设只有1个物种;该物种只有1个基因。 问题:物种会怎样演化?如何通过数学的方式来模拟并刻画单个物种、物种分化过程? Speciation is another research area that has benefitted from extensive proof-of-concept modeling. Even under the conditions most unfavorable to speciation (e.g., continuous contact between individuals from diverging types), one can weave plausible-sounding verbal speciation scenarios . Verbal models, however, can easily underestimate the strength of biological factors that maintain species cohesion (e.g., gene flow and genetic constraints). Mathematical models have allowed scientists to explicitly outline the parameter space in which speciation can and cannot occur, highlighting many critical determinants of the speciation process that were previously unrecognized . Felsenstein , for example, revolutionized our understanding of the difficulties of speciation with gene flow by using a proof-of-concept model to identify hitherto unconsidered genetic constraints. Speciation models in general have made it clear that the devil is in the details; there are many important biological conditions that combine to determine whether speciation is more or less likely to occur. Because speciation is exceedingly difficult to replicate experimentally, theoretical developments such as these have been particularly valuable. 22. A small number of changes in these regulatory genes can result in conspicuous and harmonious changes in developmental pattern, reproduction, or physiology, because they co-opt entire functional networks of other genes. These evolving regulatory genes usually encode transcription factors or signaling proteins, and their evolution appears often to involve gene duplication and diversification. 干细胞的往日情怀 iPS still sings the way we were 细胞有记忆吗? 作为一个完整的生物个体,记忆是其应对周围环境、维持生存的所必要的基本功能。对高等生物而言,记忆学习的基础。那么作为生物体基本构成单元的细胞是否也有记忆呢?答案是肯定的,但是,此记忆非彼记忆也。对于复杂的多细胞生物或高等生物而言,记忆常由特化的专门组织或器官来完成,如神经系统,其过程极其复杂,不是这里要讨论的。细胞的记忆则是由自己独立完成,它主要通过给基因挂上各种形式的记忆标签来实现的,这些标签又被称为表观遗传学信息。 我们知道,对于有性生殖的多细胞生物,机体的每一个不同的细胞都是来源于一个共同的祖先 - 受精卵,受精卵经过分裂和分化,形成各种组织细胞,最终组合成一个完整的个体。受精后 3-5 天形成的胚胎(又称囊胚)囊内的每一个细胞都可以单独发育成一个完整的个体,这就叫发育的全能型,或分化的全能型。能分化形成新的组织细胞类型的细胞,就是干细胞。当然,能够自我更新也是称之为干细胞一个必要的条件。干细胞是生命的原始种子细胞,在体内可以形成为各种组织细胞甚至器官和完整的生命体,因此具有潜在巨大的生物医学价值。 经过漫长和复杂分化历程形成的各种组织细胞的命运最终被定格:或是肌肉细胞、或是皮肤细胞等,细胞牢牢地记住了自己的分化经历,并终生严格维持自己最后的身份,而这些记忆是以表观遗传学信息形式储存。命运似乎不能任意改变的,这就是人们一直认为的分化过程是不可逆(而在植物,分化过程是可逆的,因此可以将植物任何部位的组织切下一块形成完整的植株)。这一观念直到 1997 年克隆羊多莉诞生才被彻底扭转。克隆多莉羊的技术被称为核移植技术,就是从供体羊(多莉的父亲或母亲)的身体取出单个体细胞,将细胞核吸出,移植到去除细胞核的卵子,让体细胞的细胞核载在卵子的细胞浆中逐渐忘掉分化过程所形成的成长记忆,将记忆回零以便重新开始,又叫重新编程。鉴于细胞核移植还涉及卵子的来源和使用,也一定程度存在伦理因素的制约。 于此同时,科学家们开始尝试用分子生物学方法直接对体细胞进行重新编程,使其回归到胚胎干细胞的状态。这在一开始被看做是不可能实现的任务( impossible mission ),日本的山中伸弥实验室是最早啃这块硬骨头的人。 2007年,日本的山中伸弥实验室和随后美国 Thomson 实验室分别宣布通过组合特定四种控制细胞增殖和分化的基因人为表达实现将体细胞 ( 普通皮肤细胞 ) 成功地转化为干细胞的方法,被称为诱导多功能干细胞,又名 iPS (Induced pluripotent stem cell) 细胞。 iPS 技术绕开了胚胎干细胞研究一直面临的伦理和法律等诸多障碍,因此在医疗领域的应用前景非常广阔,于是 iPS 研究一时风起云涌,成为生物医学研究的最前沿热点,诱导技术在不断发展和成熟,先有基因转染,到后来的蛋白因子鸡尾酒,再后来又有华裔科学家丁盛的化学小分子组合技术等等。 仅管各个实验都声称有通过各种方法诱导获得的干细胞和胚胎干细胞完全一样,但是人们仍然会心存疑虑:体细胞的原有记忆是否真正被完全抹去,可以完全重新开始?因为残存的记忆会引导或干扰干细胞的分化行为,恰如一个有着长久偷窃行为记忆的人可能不自觉地会对别人的口袋感兴趣;而一个有着毒品成瘾记忆的人可能在绝望或沮丧时可能更容易想到毒品。在 7 月 19 日 Nature 和其姊妹期刊 Nature Biochenology 分别发表了来自美国多个不同实验室的研究结果,证实了这个担忧并非杞人忧天。 首先,由哈佛的学和约翰霍普金斯大学的两个著名实验室合作,比较了早期 iPS 和体细胞核移植获得的干细胞在表观遗传标记上的变化,如 DNA 上的甲基化,结果发现,早期的 iPS 细胞仍然残存一定数量的甲基化,说明 iPS 憨部分保留着原有的记忆,而这些表观遗传学记忆必定影响细胞的分化过程中的行为。 另外发表在 Nature Biochenology 的是由多大六个实验室的合作研究的结果。该研究比较了不同组织来源的体细胞在经过标准的诱导方法获得 iPS 后在分子水平和分化行为上的差异。细胞的特征和功能取决于其多种基因的表达状态(表达或不表达,或表达水平),而这些基因的表达状态就是细胞的基因表达谱,相当于细胞的脸谱,基因芯片技术是描述细胞脸谱的一个主要技术。该研究发现:不同来源的细胞制成的 iPS 基因表达谱差异很大,说明这些细胞还都保存着过去的记忆。将这些不同细胞来源的 iPS 在培养瓶内进行诱导分化实验,结果发现, iPS 倾向于分化成它们原有的、或谱系接近的细胞类型,例如,从造血细胞来源的细胞诱导形成的 iPS 在培养瓶内很容易就可以诱导分化成造血来源的细胞,但很难形成神经系统的细胞。也就是说这些残存的记忆更容易引导这些细胞想到或回到过去的往日情怀( The Way We Were )。 iPS 的往日情怀是阻碍其多向分化的障碍,这两篇报道着也实让我们虚惊了一场。所幸的是,这种记忆也并非多么顽固。时间可以淡化或抹去记忆:如果把 iPS 在培养瓶中再继续培养几星期,或者几个月,那么他们原来的记忆印迹就将逐渐消失,恰如芭芭拉 . 史翠珊所唱歌词中期望的:让时间重写记忆,让一切重新开始。 iPS 的前景依然是光明的,虽然还有很长路要走,而干细胞向实际应用可能还有更长的路要走。期待着这么一天,成熟的干细胞技术的能帮助那些饱受病痛折磨的人们驱走梦魇,重新开始。 文章链接 http://www.nature.com/nature/journal/vnfv/ncurrent/full/nature09342.html ( http://www.nature.com/nbt/journal/vaop/ncurrent/abs/nbt.1667.html ) The Way we were memories light the corners of my mind misty water color memories of the way we were scattered pictures of the smiles we left behind smiles we gave to one another fore the way we were can't it be that it was all so simple then or has time rewritten every line and if we had the chance to do it all again tell me would we, could we memories maybe beautiful and yet what's too painful to remember we simply choose to forget so it's the laughter, we will remember whenever we remember the way we were
